M.2 Questions on X99 mobo: x2 PCIe in x4 slot? Lane limitations?

For the two 770's in SLI I dont believe there much of a performance gap between 8x and 16x, maybe 5%. In that case running your two 770's in SLI 8x would take 16 lanes + 4 for the M.2 should leave you with 8 lanes free.

Windows defender vs anti virus

If your AV you are installing behaves well (like I assume 99% of them do(In this area)) then windows defender will deactivate whilst the AV is running.

What operating system do you use?

Main comp :8.1 pro with mint in VM Other comp :Win 7 but will upgrade it to 8.1 asap as win 7 get annoying after using 8.1.

My 6950 acts like an iGPU

In the past ive had cards do that, they were on the way out. Id take ya card out and check for bulging/busted caps.

I have the same mobo and mine cycles thru most of those codes before sitting on A2 for a while, ending in a normal boot. As for the cpu fan spining for a half turn and then stoping, My first board did that and it was rma'ed. No fault of my own there.

x86 is 32 bit x64 is 64 bit I would choose x64 is most situations.
