If your question is will a controller card let you recognize the whole 40G the answer is yes. I have done this many times on old systems that wont recognize over 8.4G in the bios.

If alternator is charging, engine will continue to run. But switching battery like this is not recomended it can cause voltage spike and damage electronics or worse, like Yield said, a bomb. :Q
The_good_guy, if you are saying it cools fine in traffic and slow travel but at high speeds starts to overheat. In general this is a symptom of a restricted cooling system. Get the cooling system flushed out and install new antifreeze, I do this every year as GP.
