Move / Rename

There is no need for this. As has already been stated, a rename (mv) is atomic. The problem you are describing is fairly common with watch directory type applications, and the simplest solution is to rename or mv the file.

Zimbra is what you need, the majority of it is open source, even the Network Edition (clustering per their wiki is handled by the Red Hat Cluster Suite which I've been able to configure for the OSS version)

Yes, check your /etc/nsswitch.conf to verify order. I usually recommend files first then whatever other mechanism you use for account information (Active directory, NIS etc)

Two of our Apache servers remounted root filesystem as read-only

As was previously stated, ext3 will do that to if you it runs into an issue. Does dmesg or /var/log/messages show any ext3 errors? I had a box that was giving me fits, with the same issue, finally did a memory scan and turned up a bad stick, go figure.

You should use aptitude from the command line, log in as yourself and su to root in an xterm then run aptitude install <package name> Debian prevents you from logging in to an X session as root for security reasons, but that doesn't mean you can't issue commands as root once you are logged in as...
