are your usb ports hardwired to the motherboard or do cables run from them then in to the motherboard?
if not hardwired into board check manual to make sure pin layout is correct.

just from what details you have given try flashing the bios.
i have seen this problem in a few MSI motherboards and flashing the bios fixes this issue.
