On most systems, there is no noticable difference when using the "Set Affinity" checkbox. This checkbox only really helps when you have a 2Mb L2 processor cache (XEONs).

This sounds like you have an old state.sah file in the folder with SETI Driver. Make sure the "Use SETISpy" checkbox is checked and SETI Driver will update the .sah files in it's folder everytime there is a change to one of them.
