TB EX II needs X4 for full performance not X8. However, to do M.2 and TB EX II "effectively", you would need the WS.
4770K and 4790K will both work in the Z97-WS.

What CPU are you using? I assume you have tried a single module in all four of the slots and found the same issue each time (ensuring they are clicking into place on both sides)?

1) Set the "hot plug" option to enabled in UEFI n the ports that the HDDs are connected to.
2) Sounds like you are using an old monitor that does not sit well with UEFI output display. Not much we can do about this - might be time to invest in a newer display.

Sorry to hear about the issues. It is a strange scenario indeed - sounds like a faulty card. If those GPUs are using different BIOSes it may not sit well with the nV drivers also.
