To clean up go in to a shell and kill FireFox. Also, there are ways to disable the cache. Yes, there will be a fairly large cache on your drive somewhere and there have been reports of this causing issues.

Anything available via apt-get should work. What I have found is that some other programs had issues. I don't remember the exact details because it has been awhile but I think Plex and similar programs had some problems.

Yep, they do. What are you going to use the computer for? Reason I ask is many programs won't play nicely out of the box with an encrypted setup. You can usually work around these issues but it will involve recompiling the programs in question.

How do I make an executable bash script?

If you want to see if your script is doing anything you can get more debug by adding: set +x If you put this at the top of the script you will see what steps are being executed and if there are any errors.
