It represents the (non-existent) Confederate States of America. Now, what that symbolizes is a lot of things. I'd say it represents states believing that they have more power than the federal government, although most southerners put it up as a symbol of pride in their heritage. I'm not sure how many of them like to consider racism in that heritage.

Oh jeez... it's my reaction to a stupid question posed by people who eventually insist that the confederate flag represents some kind of states rights, damn the man, independence thing.
In american popular culture it represents slavery. Plain and simple. You can argue about what it means to you as an individual but in general it is a symbol of slavery and repression.
