There have been a lot of controversial films. Last Tango in Paris comes to mind, but it really depends on what sort of controversy you are looking for. Like clockwork, last tango was rated X. But it remained that way even years later, and even years later a lot of people find it controversial, whereas clockwork orange has lost some of its luster in terms of controversy (but not in terms of greatness!).
Deep throat would also be considered "controversial".

Hardcore religious groups protested a commercial movie depicting what it did, and Jewish groups protested it from the opposite end as anti-semitic.

I don't remember a lot of religious "groups" protesting it. Jewish groups protested it because they do not believe Christ is the Massiah.
